No, the messages folder is designed to capture everything and it sounds like you are saying that message, which is being set to your gmail account, also appears in the gmail box. No way to stop that if you maintain a separate mailbox for gmail on your device.
You can separate your SMS into a separate box though:
Open the Messages box > BBMenu Key > Options > General Options > Scroll down to SMS and Email Inboxes and select Separate.
You will now have an SMS icon with only SMS messages. They won't appear in the Messages box either.

I got a question in regards to getting 2 notifications of email.. I have the gmail app on and when i get a new email, i'll get a notification on my messages, then about 10 mins later on my gmail.. same email and all.. is there away to make it so messages will just show sms and mms and not email?
